In sims 3 my sim is invisible and her thought bubbles appear to be going to the ground I thought that she was underground so I go down one level and can't find her how do I fix this?

This sound like an un-fixable glitch. I'm sorry you will have to remake the family, these glitches are very rare so it is unlikely you will have the glitch again, unless the computer really hates you.
