It's not at all incorrect to be able to access files on the hard drive from the floppy. In fact, it would seriously impair the usefulness of the floppy as a rescue utility if you couldn't.
Please give the example of what incorrect configuration you had in mind.

Windows can't pick up any virus' hence why we have anti-virus, even if it could while any PC is booting it has a sequence, booting up different hardware then software at different points so it's possible it will boot up the floppy disk drive but not read it.
In old machines floppy drives were primarily used for booting up the machine. Floppy drive has a very small memory capacity. Almost all of the latest Operating Systems are larger than a Floppy drive capacity of e.g. 1.44MB. Floppy's are not as reliable as other media and can easily get corrupted.
