Firstly the ancient battle was between 'Priest Seto' who may or may not have been Seto Kaiba's spiritual ancestor. The battle was never actually shown, the closest we saw was in episode 132 where Priest Seto had confronted the Pharaoh and summoned his Blue-Eyes White Dragon. During the final story arc, we see that Priest Seto's father was the one who had turned Seto against the Pharaoh, though all the events were driven by Zorc through the tainted Millenium Items. The result of the fated battle was never shown though, as Seto Kaiba entered the memory world and played Priest Seto's part from there. Never one to believe in fate or destiny, Seto changed the expected outcome and the fight never happened.

Priest Seto and Seto Kaiba are two different people, just like Yugi and the Pharaoh. The difference is that the Pharaoh is active in the present time, living inside the Millenium Puzzle, and Yugi, while Priest Seto would have simply died and gone to the afterlife.
