i do believe that in this song he is asking for gods help to lead him through his struggles but others might have different opinions
The 'Dear Agony' album is dedicated to/made in the memory of Benjamin Burnley's grandfather, Benjamin Jackson Burnley, Jr who passed away in 2008. My interpretation of the song 'Give Me A Sign' is that he is asking his grandfather to give him a 'sign' ("I'll keep you alive...if you show me the way...") in order to know how to keep him with him (Benjamin) in life. That is just my interpretation though. I do agree with you as far as Benjamin asking for God's guidance to make it through the coming loss of his grandfather as well. God is mentioned in the lyrics, by the way: "God help me I've come undone...out of the light of the sun..."
