Because they (The Doctor, Rory, Amy, and River) all saw Rory's tombstone and the dates, The Doctor could not go back in time to save Rory. The Doctor said earlier, in the same story arc, that once it is written down and read, it has to happen. So Rory has to stay in the past and never return. Amy, sadden by this, chooses to be with her husband and allows the same Weeping Angel to touch her and send her into the past. Then the Doctor and River sees Amy's tombstone and now both Amy and Rory are stuck in the past and the Doctor, even with his Tardis, can not go back and get them.
