It is a matter of personal preferance as Kyogre is more vulnerable to attack and has more Pokemon which it is super effective against but has stronger attacks and can learn HMs like Surf and waterfall while Dialga learns few HMs and has low attack but has high health, few Pokemon are super effective and it learns a wider range of attack types.
Most people would say that Kyogre is best as it defeats Pokemon quicker than a Dialga of the same level would.
