As of right now neither of them are officially a couple, however it's pretty obvious if Rouge ends up with someone it's gonna be between Shadow or Knuckles. Sonic '06 was a big hint for Shadouge and the fact that some sites say Rouge has a secret crush on Knuckles, which to be honest hasn't shown much interest since Sonic Adventure 2. This year is Sonic's 20th anniversary so maybe this might me the year one of these couples might become official.
It's doubtful; you see, one of the main reason that Sonic is so popular is because of the mystery surrounding the proposed couples. Just like it's unlikely a final battle between Sonic and Knuckles will occur is because it allows players/followers to speculate and put their two cents in on it. Personally I'm content let it be. It stimulates good discussion and debates.

One of the main reasons could be that in the videogames the relationship between Knuckles and Rouge hardly consists on love interest, it mainly consists in rivalry. On the other hand, the relationship between Shadow and Rouge consists in something more than just friendship or partnership. Also, there is a lot of sexual tension between Shadow and Rouge (ex. Sonic Battle and Sonic Rivals) while Knuckles and Rouge don't even have that much interaction and they don't seem to be so interested in each other.

No, Sega needs to use all the characters they already have more often, for example, Marine was only in one game, Sonic Rush Adventure, and she was never playable. Sega sometimes forgets about some of the Sonic characters they have.
