For many years it was thought that the atom was the smallest particle of matter as the name itself means in Greek "Undivisible". However once radiation was discovered and investigated, then the atom became not the smallest particle but a collection of protons, neutrons and electrons (except in the case of Hydrogen which has just a proton and an electron). From measurements, the electron then became the smallest particle of matter.
However the progress of science carried on and estimates of masses and energies were found to be slightly off the expected results which lead to the discovery of quarks which make up each proton, neutron and electron. There were found to be a set of 3 quarks in each proton, neutron and electron which now made them the smallest particle of matter.
There is also talk of meuons and the such but I am not sure if they make up quarks as particles of matter or if they are just energy. Since according to Einstein's famous equation of E=mc2, then if they were energy, then they would also possess a miniscule amount of matter which may make these the smallest particles of matter but this would have to be confirmed.
