Just after birth it is not uncommon for the penis and scrotum to appear a dark purple or even brown color. It change to the baby's skin tone on its own.
If you are changing your baby's diaper at home and notice this, it could be that the baby is cold. Try putting a damp warm cloth over the area for a few minutes. If it clears up, just try to remember that it is cold lying there naked while you fumble with the diaper. If the warm cloth doesn't help then you should get it checked out by a doctor.
