One possible cause can be worn Sway Bar bushings. You can check them by slipping under the front of the vehicle park on a flat surface with the engine off). Grab the Sway Bar using a good amount of force with your hand, wiggle the bar back and forth while looking at the bushings. The bushings are lubricated when new. You may be able to extend their life and get ride of the thumping by checking them by hand ensuring they are still in place and not in jeopardy of slipping out of their brackets. Using a silicone spray, cover the inside of the bushings were they make contact with the Sway Bar. This worked for me and 1 year later after checking them they still seem OK. If this does not work, seek a professional Mechanic, it could be something else seriously worn out.
it is probably that your shift lever bushings have worn out, but check the rubber seals and carpeting, sometimes they put pressure against the shifter making it pop out of gear.

Hard to say as to what will work 100%, but I use silicone spray, after cleaning it. I assume that you mean the spongy barrier between the door and the jam. I think that armorall would also be ok. I believe the company is "Mothers" , but the product is called "Back to Black" it comes in a red bottle somewhat like a dishsoap bottle. It is a vinyl and rubber conditioner and restorer. I use it on mine and have not had any problems with it. Be sure to apply it to a rag first and apply it to the seal with that, and try not to get any on the glass as it is almost impossible to get off, and it can leave horrible streaks on the glass. This product it great on ANYTHING that is vinyl or rubber such as your dash, steering wheel (May make slippery), bumpers (If not painted), etc.

You might want to try a product called Zinnzer Bullseye 123. It's a latex primer that will adhere to slippery things like tile. - - - - - No paint, including Zinsser Bullseye 1-2-3, will stick to regular silicone caulk. You can try one of four things, all of which involve removing the old silicone. First, silicone comes in several colors. If the paint color you're using is close to a silicone color, recaulk with colored silicone. There's also clear silicone. That blends in very well and it's hard to see. And also paintable silicone, which is just what it sounds like. My recommendation is to quit using silicone and change to polyurethane caulk, such as Sikaflex. It lasts better than silicone does, and you can paint it with latex or oil-based paint.
