Nature has no factor of whether or not you find a shiny Pokemon the nature will change depending on the Pokemon of course now if your catching a shiny mewthwo then everytime you catch a shiny mewtwo it should have different natures granted it's possible to have one of the mewtwo's to get that same nature of the first one or the others.

Pokemon only come in two colors, the normal one and the "shiny" one. A shiny Pokemon is just a Pokemon in a different color, that are very rare to find. They flash or something similar before the battle.
You can't change it after you already got the starter. You would have to start a new game to get a different one.

No, it is not possible to attain every Pokemon in any Pokemon game. For example, In Pokemon Sapphire, you can't get all the Pokemon, for one, because they usually make you choose between Pokemon (Like the fossils in the desert, you have a choice of two different Pokemon).

You can't change whether a Pokemon is shiny. You just gotta look hard for one.
Its not possible. Pokémon diamond runs on a totally different graphics engine. Previous pokemon games used tiles and graphics. Pokemon diamond does not because maps are one big sprite.
