The only "safe" place to store anything is a house that you (your character) actually owns. Keeping things in any other location almost guarantees they won't be there when you come back for them.

AFter you can but the house in Whiterun, that's a pretty awesome place to store everything. Only a few steps from the fast travel spot and a fully equipped blacksmith. Also pretty close to just about every shop you need. It's not the best house in Skyrim, but it's location for storage is tough to beat.
