However, there is three playable characters,Olimar, Luie and the president of Hocotate. There is 2 characters on the board at once. Near the end of the game, you will be able to play as the president of hocotate.So, no, there can't be 2 humans playing in story mode. There can only be 1 person, and a computer that follows you and helps you pick Pikmin.
