Yes, Silver The Hedgehog does have transformation when having together all the 7 Chaos Emerald into one place. This has been seen in Sonic The Hedgehog (2006) for PS3 and XBOX360. As you see Sonic, Shadow, Silver The Hedgehog, when they obtain the 7 Chaos Emeralds they will all transform into Super Sonic, Super Shadow, and Super Silver.
Biologically, Black Doom can be seen as his father as Shadow was created using his DNA. But Professor Gerald was more of a father figure to Shadow even calling him, his son in the Shadow the hedgehog game during last story.

Iv seen rumors of an Amy the hedgehog game. Sonic got one ( of course ) but so did Shadow and Silvers rumored to get one. So probably yeah. There is a picture of Amy Rose for Wii on photobucket.com.

Silver the Hedgehog is not a playable character, but he can be seen in the background of Sonic's Green Hill stage. He also appears as one of the stickers and as a trophy.

In the sense that the Biolizard is the prototype of Project: Shadow, it can be seen as Shadow the Hedgehog's "older sibling". It's not stated if the Biolizard was also created with the genes from Black Doom, however it is unlikely. Following that, Shadow and the Biolizard are probably not biologically related.
