All of the VS800 Intruders are, to my knowledge, shaft drive. Likewise, I know that the 2000 model used a choke system for cold starts and since fuel injection does not require a manual choke, then I can safely say that this model is not fuel injected.

Therefore, in my round about way, we have this:

Fuel injected? No.

Shaft driven? Yes.

Sounds like you have broken a ground wire in the vicinity of the battery or you have left a wire off. If the problem persists after you have checked thoroughly around all the connections you can check the stator. Disconnect the stator. Check with an ohmeter, there should be no connection between any of he three statro pins and ground. Start the bike, there should be about 60 volts AC between any two pins.
