Basically, yes. The Mystique was simply a re-badged Contour with a little bit more "luxury" trim. All major components (engines, transmissions, suspension, etc.) were the same.
Pretty much the same, except for perhaps slightly different trim. They should bolt right on, though.

I have the engine from a '96 Contour or Mystique in my 2000 Cougar with no problems, you wont even have to deal with the issue of return-vs-returnless fuel systems.
No, while the same type of transmission, they are drilled differently, You can look for an appropriate transmission off of a Ford Contour, or Mercury Mystique, both of which shared the cougars drive train.
I had the same problem with a 98 contour, It was the fuel pressure regulator.
The camshaft position sensor for a Mercury Mystique is located on top of the motor. It is bolted in the same place where older versions of the engine had a distributor.
The Ford Contour and Mercury Mystique here in the USA used the same spec motors, and in europe, the Mondeo used the same motors from the early '90s till around 2002. You can also mount a 3.0L duratec from a Taurus, Sable, or Escape, though the swap process is a little daunting for most people.
I have a 1998 Mercury Mystique LS automatic w/ a 2.5 liter V6 and it takes Mercon V transmission fluid. I'm not certain if it is the same for you, you should probably consult your owners manual.
