There is no list of stores that do not use Telecheck or Certegy. Almost every store uses one of them to check to see if the check is good.
If you mean "What are some of the companies that use Certegy for check authorizations?" I can definetly name some. Sears, Sheplers, Target, Petco, Macys, Lowes, K-Mart, Staples, Office Max, Big 5 Sporting Goods, Dillards, NTB, Footlocker, and Toys R Us is a very partial list. Home Depot and Cavendars uses Telechek. Walmart uses Certigy to cash checks and Telechek at the registers for purchases.
Unfortunately, that will be a porpietory list, a well kept secret unless the Certegy customer chooses to reveal it. If you have difficulty with Certegy, they have quite an online presence and seem to provide access to their customer service in a variety of ways.
The banks in San Diego, California do not list whether they use the Telecheck system or not. Every bank has some sort of system in use to check for bad checks.

Family Dollar announced that it will be closing 370 underperforming stores, but on April 11, 2014, a list of stores that will be closing has not been released.
