No, the 3DS will not read roms that are placed on the SD card. It will not read any unregistered game data from the eShop either if it was not bought on that specific 3DS (except for system transfer)
Download copies of any eShop game are locked to one 3DS; even if you insert your console's SD card in another 3DS, the data specific to download games is unreadable. The only way around this would be to initiate a System Transfer, then insert the SD card once the process has finished.
