I don't think you are able to fix it but you can try to trade in for a used Pokemon ruby and see if it works.
No, Pokemon Omega Ruby and Alpha Sapphire can only have one save data per game.
The only reason why your Pokémon Ruby would keep deleting its file after trying to migrate to Pokémon Pearl is because it's a pirated copy.
In order to delete your save file, on the title screen, press and hold Up on the d-pad, X and B at the same time.
Transferring a pokemon to another save file is easy but will require another 3ds running the same game. you must transfer the pokemon to the other game, then switch save file then transfer the pokemon back.

If you catch a Zangoose on Ruby and migrate it to Diamond, then yes, that particular Zangoose is now gone from the Ruby save file. However you can still catch more of them of course in that particular Ruby game.

Click on File, then Save, and make a file for your save. Every time you turn on the ROM, you'll click on File, then Load, and open your save file.
If you want to erase a save file on Pokemon Platinum, while in your game, try to save on the game that you are playing. If you already have a save file, it will tell you how to erase your save file.
