The Negev desert is mainly empty space - as you would assume.
However, there are many villages and towns. The largest is Beer Sheva (at the northern end of the Negev - "Capital of the Negev" - one of Israel's larger cities (with a university and large hospital). At the southern extreme is Eilat - a major tourist city.
David Ben Gurion (Israel's first PM) had a vision of making the desert bloom - and over the years many other towns, kibbutzim and moshavim (villages) have sprung up in accordance with this policy. Ben Gurion himself lived and is buried on Kibbutz Sede Boker. Other towns of note include Mitzpe Ramon, Dimona, Sderot
There is also fair human presence due to tourists (hiking the wadis - visiting the Ramon Craters etc), military and agriculture.
The desert biome, including the Simpson Desert, 'operates' quite well without human interference. Human activity is what causes problems, not the lack of it.
The only organism that puts trash in the desert is a human. The only organism that can remove trash from the desert is another human.
Deserts are a natural phenomena but human activity, such as over grazing and improper farming practices, can cause a desert to expand.
Anything not human trash or construction is natural in the desert.
There is no such thing as the 'Savanna Desert.' The savanna is a grassland.
Nomads may choose to live in the desert for its unspoiled natural surroundings, minimal human interference, and the freedom to lead a traditional lifestyle in harmony with nature. The desert also offers vast open spaces for grazing livestock and can provide a sense of solitude and connection to their cultural roots.

The human intrusion into the Atacama is minimal. There are a few towns, mostly on the coast, a few highways and roads and mining operations in the northern parts of the desert.
There is no Savannah Desert. The savannah is a semi-arid transitional area between a desert and a grassland. It is a different biome from a desert.
There is no such thing as the Savanna Desert. Savanna is primarily a grassland with a few trees and not a desert. Savannas are found in Africa, North America and South America.
