Motor mounts are bad
Mine did this and I found out it was the timing belt that needed to be changed.

I also wish someone would answer this question as my 1997 Ford contour does the same thing. It shakes and vibrates very bad when it idles and it idles really low. hm....try checking your ignition timing (or getting a mechanic to do it) with a timing gun. Also try checking the EGR Valve
If you have put the distributor back in the proper position and its not out a tooth you might try to disconnect the battery for a few minutes (5-10 to be safe) to reset the computer. I really think you're out by a tooth which has changed the timing though...
check your timing & up your idle a little
Check timing. idle could also be set too low (rpms) so vibration is increased.
Timing belt could be bad and could have jumped a tooth or you need a toon up.
I changed my tps sensor on my 2001 Dakota and it solved this problem.
The cabin air filter can not cause a rough idle. It only filters the air for the ac/heater.
Check fuel filter and fuel pump.
