If you want it bluntly; he was killed.

When in the night, when there was a party going on with the tribe that Jack led, he ran down from the mountain screaming about a dead body, right when they were doing a death chant or something of that sort. Simon was mistaken for the beast that they all feared, and in turn they either: a) beat him to death b) stabbed him to death c) they knew it was him and killed him anyway cause he was 'batty'

Anyway, when they killed him, the ocean had swept him up slightly, but the next morning, Piggy finds him along with Ralph.
