You'll need to use a stripper to remove any oil based coatings and stains prior to coating with a water based stain. Either a Methyl-chloride stripper, or, if your state or local ordinances do not allow that type, an overnight citrus based stripper will work well.

If you used a good quality paint, there should be no possibility of water stains. Unfortunately, there are plenty of inferior paints that don't provide the protection that you need.
