Agent Smith is not a what, it's a who. He is an agent made of Artificial Intelligence, A program in a system called 'The Matrix' used to keep humans under control. His job is to stop the remaining resistance from freeing the people. But in the end of the 1st episode called 'Matrix' He was destroyed by 'the one' that is named 'Neo' temporally. You can not kill an agent, fully, when an agent dies they can acquire a new body connected to the matrix.
At the end of the matrix 3 the matrix revolutions the agents including smiths all died out by neo because he not only destroy one smith but all the agents
