You must do the following: Beat the elite four and get the national dex deliver the ruby and sapphire to celio and lastly go to four island and go to the house next to the pokemart and talk to the guy inside he will give you a sticker for beating the elite four, now go to cerulean cave and you can now enter and find mewtwo.
