Resident Evil 4 is completely unrelated to the T-virus; instead, the "infection" is a different parasite called Las Plagas (the plague).
Rabies Virus.

Yes Alice does lose her powers. On Resident Evil: Afterlife, Alice is injected with a serum by Wesker that eliminates the t-cells in her body, taking away her powers. Alice is still tough though, and glad that she is human again.
People who are fans of the classic Resident Evil games are often blinded by nostalgia and don't like the idea of introducing new concepts to the series. To them, Resident Evil should remain about zombies. Others find the change refreshing and a way to keep the series from going stale. It's all a matter of opinion.
The T-virus was created by Umbrella. It was initially made by James Marcus. After it was made, he was killed and William Birkin took over as the main researcher and scientist involved in the virus work. If you want more information I suggest you take a look at the resident evil wikia or playing Resident Evil 2. :]
