When he issued the Emancipation Proclamation, he freed all the slaves in Union-controlled states and territories at the time (I don't think he freed slaves in the border states, because, for example, Kentucky's massive supply of cannons was far too valuable to lose). He couldn't (and didn't) do anything about confederate slaves. Of course, however, all slaves were freed with the passing of the 13th Amendment, which I believe came after the Civil War ended in 1865.
