In July 1998, Filep Karma led a flag raising ceremony to raise the West Papuan flag in Biak. On 6 July, the Indonesian military occupied Biak Island and fired on the activists; Karma has alleged that more than 100 protesters were killed and buried on nearby islands. Human Rights Watch protested the Indonesian government's actions, noting that in the months that followed, it "continuously failed to carry out a serious investigation of these incidents, or hold accountable the perpetrators of abuses against the people in Biak". Karma himself was wounded in both legs by rubber bullets. He was soon arrested and imprisoned for 10 months.

In December 2004, he organized another speech in Jayapura, talking about independence. He was arrested and later sentenced for treason. He received 15 years jail term. He refuses any prison reduction as he is asked to admit that he was guilty. He is still living in the Jayapura prison.
