Keep playing until you get past Moleville and Booster Pass.
When you first enter the Booster Tower level, you'll see Bowser standing by the entrance lamenting the loss of his castle. A cutscene will play and he will leave. After that, go to the door at the entrance of Booster Tower and try to open it. A message should show saying that the door is locked tight, then Bowser will return, another cutscene will play and Bowser will join your party.
