The original water closet was perfected by an English chap named Thomas Crapper and the first ones had pretty massive tanks. The flush was expected to sink a pile of apples floating in the bowl. The noise of a large tank filling would have been a nuisance, so it was covered. Also, nothing worse than trying to fish a dead mouse or rat from a tank; tanks are best covered.
