Perhaps the best known Northerner who became a Confederate general was John Clifford Pemberton. He was a native of Philadelphia and reached the rank of major general in the Confederate army. His birth in Philadelphia forever remained a dark cloud over his head in the views of many Southerners. Some historians label him as a classic example of the Peter Principle. He rose to the level of his own incompetence. Despite the fact that he had never led any major Rebel force in combat, he was given the assignment to command Vicksburg.
I believe you are referring to Ulysses Grant. He was a great general, and the Union wanted him to command their troops. However, he decided to go with his native Virginia and became a confederate general.

The last regular army Confederate general to surrender was Lt. Gen. E. Kirby Smith on May 26th 1865. He then fled to Mexico with some 2000 of his troops. Cherokee Chief Stand Waitie who was aligned with the Confederate army did not surrender his force of warriors from various Indian tribes until June 23rd 1865. As Waitie was commissioned a brigadier general in the Confederate Army, he can be said to be the last Confederate general to surrender; however, Waitie did not command a Confederate army but rather a coalition of native American irregulars aligned with but not a part of the Confederate Armed Forces.
The US's District of Indian Territory became a modest area for recruiting by the Confederacy. Many Native Americans saw Washington DC as their enemy and the South had a degree of success in finding recruits among the Native American population. They required additional attention in drilling and in September of 1864, Confederate Major General Samuel B. Maxey instituted a training regimen for them. It should be noted that the Union saw that Native American service in the Rebel army deserved special treatment. This "treatment" was severe and close to genocidal in nature.
Robert E. Lee was the most successful of the Confederate generals. He was on the side of the South. The South's states included Virgina,Tennessee, Arkansas, Georgia,Texas,Mississippi,Florida, Alabama, South Carolina, North Carolina and Louisiana.
