Well, you can practically catch any pokemon with a great ball, just that it has a very small percentage of getting it on the first time. Even if you are trying to catch a legendary pokemon, it is just the matter of time before you catch that pokemon/legendary pokemon you want!

If you are in battle with another trainer you cannot catch that Pokemon that belongs to them. But if you find out where that Pokemon's habitat is (by using the pokedex) then you can go and catch it with a poke ball, great ball, ultra ball etc...
use master ball, ultra, or great usually, master ball is grater to catch Ho-Oh.

You use a poke ball, great ball, ultra ball etc. To be honest I think the best ball for Palkia is an ultra ball. It's really easy to catch so don't go wasting your master ball on it.
You go to Four Island and go inside this cave. Keep looking for Lapras and when you find it weaken it and throw a Pokeball, Great Ball, or Ultra Ball. Or whatever you have to catch a Pokemon.

On a certain Pokemon that you want to catch and it's hard to catch it with just a Poke Ball, a Great Ball, or an Ultra Ball. I don't know where else you can get Master Balls besides the Silph Co. I usually use the Masterball on legendery Pokemon.
