You cannot use Groudon or Kyogre from R/S/E to get Rayquaza. You MUST show Oak a Groudon that was caught in Soul Silver and a Kyogre that was caught in Heart Gold to get him to give you the Jade orb. The only way to find Groudon or Kyogre in the embedded tower is to beat Red on Mt. Silver first then go see Mr. Pokemon on Rte. 30. He will give you the Red/Blue orb which will summon Kyogre or Groudon.
