Mewtwo and Roy are included as DLC in Super Smash Bros. for Nintendo 3DS/Super Smash Bros. for Wii U. Mewtwo and Roy are already in the game in Super Smash Bros. Ultimate. Mewtwo and Roy are not in Super Smash Bros. Brawl but are in Melee.
The Mewtwo DLC is only available for Super Smash Bros 3DS and Wii U.When you register both Super Smash Bros for 3DS and Super Smash Bros for Wii U on to your Club Nintendo account before March 31, 2015 , you will be qualified to get two Mewtwo DLC codes in Spring of 2015. Therefore, when Mewtwo is released, you can enter the codes for both your 3DS and Wii U version of Super Smash Bros.As of February 2015, there are no other announced ways to get Mewtwo. However, there are speculations that it will be available as paid DLC in the future but Nintendo did not confirm this rumor.
Toad is not a playable character in Super Smash Bros for 3DS and Wii UHowever, as of April 2015, Nintendo has yet to reveal the DLC fighters, so there is a small chance that Toad may become playable.
Mewtwo is a confirmed DLC character and is obtainable in two ways:- You can purchase him from the Nintendo eShop- or you can obtain a code to redeem him. (Note that this method is only available for those who registered both Smash Bros for 3DS and Wii U on Club Nintendo before March 31, 2015)After he is downloaded, he will appear on the Fighter Select Screen and you can choose him from there.

I think that depends if you want Portability or not. There are a couple features in this game, such as Special Brawl, that are exclusive to the Wii U. The final boss Master Core has an extra stage Master Fortress in the Wii U if you play on intensity 8.0 or higher in Classic Mode. Also you can have up to 8 players in Smash mode. There's also courses such as "Skyworld" from Kid Icarus: Uprising that is also only on the Wii U. You don't have to worry about characters being in one version and not being in the other. All characters are included in both versions except for the DLC characters, such as Mewtwo and Lucas, that require a separate purchase in the DLC shop. If you want portability (want to take the game with you), buy a 3DS and Smash Bros for the 3DS. If you examine a character from the Wii U version and the 3DS version, the Wii U version characters appear to be a little "lighter" than the characters in the 3DS. The Wii U overall has more "options".
