the breeding farm is where your horses are kept.
you can access your horses by scrolling the mouse over the Breeding Farm tab and then clicking My Horses.
the breeding farm is basically the stuff that you own, while the equestrian center tab is how you take care of an equestrian center if you own one

A breeding farm is more like a tab in the game. Some people use it to organize, for example they will put Unicorns in one breeding farm, and paints in another. The are also used to put horses that are registered in breeding groups for easier access. A Equstrian Centre is where your horses stay.
