Tokyo is the most famous city in Japan, aside from being he capital. It's not known as much for its historical aspects, but rather, modern. This is mainly a good place to shop.
There's an interesting fashion trend that originated in Harajuku Station, tokyo. If you go there on a Sunday, you can find many bizarre and amazing outfits like you wouldn't even imagine. Aside from that, it's a good place to buy clothes similar.
There are also many shrines in the Tokyo area, and the Tokyo Tower (which looks like a red version of the Eiffel Tower)
Kyoto is really better for tourists seeking Japan's older aspects. It is one of the best preserved places in japan, and has thousands of shrines, gardens, and festivals. One unique place is the Philosopher's Path, which is a 2km riverside-path, lined with cherry trees. It's a beautiful sight in Spring. There are a few shrines and shops along the path, as well.
There's also a ninja museum somewhere in the Kansai region, complete with revolving walls, trap doors, and secret compartments! They have displays in English, for tourists.

If someone is looking for historical places, Kyoto is the answer. And if you are
looking for some entertainment, the whole JR train line around Tokyo (Ginza for night life and shopping for one) is the one. That includes Ueno, Roppongi, Shinjuki and others. There are many interesting and historical places in Tokyo and near it as well.
some other good places are : 1)Meiji Jungo 2)Asakusa Kannon. If you like "Otaku" culture (i.e. Japanese toys, anime and hobbies) Akihabara or Nakano Broadway it the place to go to.
Three of my favorite sites of Japan are Mount Fuji, Matsumoto castle, and the Japanese Gardens.
