Time and again when missionaries take their religion away from indigenous people, the people also lose their culture. Without their ancient culture and the religion that underpins it, indigenous people can become culturally lost, depressed and without purpose. This can lead to alcohol abuse and social problems - all so that Christians can feel proud of 'saving' some souls.
A disadvantage of indigenous religion is highlighted by Nelson Mandela in his autobiography, Long Walk to Freedom. As a follower of traditional religion, there was little prospect of him receiving a proper education in South Africa. He was required to become a Christian so that he could be accepted into Christian schools and receive a good education.
Another disadvantage of indigenous religion is one that, in my opinion, it shares with all religions. This is that there is no basis, no God or gods, no Creator and no afterlife.

All religions are counted as the indigenous religion in the area where they where started/created. Hinduism is the religion of India and is still in current practice. As such it is deemed the indigenous religion of India. In the same way, Judaism and Christianity are indigenous to Palestine, and Islam is indigenous to the Hejaz. Buddhism might be considered indigenous to Uttar Pradesh, but it is no longer much practised there.
