In actual gameplay, there is no difference (at least so far), but in philosophy and the team leaders and symbols they are different:

You cannot go underground as you were able to in Pokemon Diamond and Pearl. You are stuck above ground in Pokemon SoulSilver. You get two regions to go between, though.

If you have done that, good job. After i did that i went and made special teams for battles. I made an all eevee evolution team. got bored with that started collecting shiny pokemon. Go for all 492 pokemon.
