There are three possibilities actually: a) I am sorry to keep you waiting
b) I am sorry to have kept you waiting
c) I am sorry for keeping you waiting
It depends on the time. If the act of waiting has not been done, the choice (a) is suitable. If the act of waiting has been completed, the choice (b) is appropriate. Choice (c) is applicable for both situations. It is safer to use choice (c) if you are confused.
It's a tense issue.
Sorry to keep you waiting means you are continuing to keep them waiting.
Sorry to have kept you waiting means that their wait is now over.
