Okay, this is my theory
Apparently, Desmond is a descendant of Adam, so the "she" that Juno is referring to maybe the descendant of Eve. So ACIII may revolve around Desmond finding Eve as well as the temples.
Also, Shaun said that The Phyrgian Cap and Masonic Eye are found in one place. On top of France's Declaration of the Rights of Man and Citizen? So, there is a good chance ACIII could take place during the French Revolution.
Again this is my theory, I am not here to prove anyone wrong.
