The following booting files are required to start Windows XP: NTLDR, Boot.ini, and Ntdetect.com. The following files are optional when starting Windows XP: Ntbootdd.sys and Bootsect.dos. The following files are required to start Windows 7/Vista: Bootmgr (Windows Boot Manager) and BCD (Boot Configuration Data).

you have to boot from something else, whether it be a floopy disk, thumb drive, or setup cd. you can't delete files that you are currently using. if you boot into windows xp you can't delete windows xp.

You'll need to set up at least two boot partitions on the "C:" drive, one for XP and one for 98. Then you'll have to get a boot loader that lets you select which OS you want to boot.
Nothing was techinically "replaced", but they booted in phases rather than specific files. This lead to adding bootmgr(Windows Boot Manager) which reads a registry type file that was not used in Windows XP.
