First, you fly to Mossdeep City. Then you surf south (down) to Route 128. When you find the longest trench on the route, dive down. You then surf underwater south, and you'll find a cave. When you go in it, you will first see the sub that Team Magma/Aqua stole. To get in the cave, you use dive in the underwater cave again, surf to land, and go in the cave you see.
