Both ignition and fuel injection timing are controlled by the ECM (Engine Control Module) Basically a computer. It calculates firing and fuel delivery positions by use of a Crankshaft Position Sensor located normally at rear of engine, and a Camshaft Position Sensor. These signals are fed to the ECM along with additional data from other sensors such as Manifold Absolute Pressure, Engine Vacuum, Engine Temperature, Engine RPM, and Exhaust Oxygen level to determine how much fuel to deliver, and how much "advance" for ignition, and which cylinder to Fuel or Fire at a given time.
That is no small job, engine controls, transmission, and running gear are all different, but will it physically fit, yes.

have you taken your jeep to check the timing often when your timing is off it causes this i had the same problem in my 1994 jeep wrangler 2.5 inline 4. Does it run better if you stay on the gas or no if so your timing may be off slightly and your ECM is trying to compensate causing the rough ride.
Your air mix door is stuck or broken.

I own a 99 Jeep wrangler. the only thing I can think of is the fuel pump or filter. Which is located in the tank find a gauge to check the fuel pressure on the fuel rail
The motor sits under the cowl at the base of the wiper arm.
