sounds like the coil need to be replaced olds 88's have been known to have that problem
With any car, it would be better to buy a new engine. You do not know where the used engine came from and how long it will run. Unless you have a very trusted repair person, a new engine is recommended.
Unless you need lots of towing power, I would opt for the 5.3. A very good engine.
Piston for sure gets better milage unless you have a V8 or higher. Rotary drinks its gas.
Call a salvage yard. They can help you with an answer. Although, 2oz of displacement would hardly justify the trouble of doing a swap, unless if the valves are different, in that case, you would probably have to change the PCM and the accompanying harness. First off I've never heard of a 2.5L engine unless you mean the 2.4L in the GT and the Z24. Second, why would you want to swap them. The 2.3L HO engine is much better.

unless that engine is an overhead cam engine it's not an interference engine.
There's no benefit unless you need the Octane. If you have a lot of compression in your engine or is detonation prone, than you can curb it with more octane.

If the only thing wrong with the engine is the cylinder heads, yes you should replace just them, Getting a rebuilt motor is expensive and not needed unless the motor has been damaged beyond repair.
