It would have been very dangerous to express any negative thoughts about the Royal Family. However, especially when King James became king, the Royal Family were huge supporters of the theatre, personally sponsoring a number of theatre companies, including the one Shakespeare belonged to, which was sponsored by the King himself. All this patronage was good for business if you were Shakespeare, and it is hard to imagine that he was anything but thankful for it.
I'm not sure but you wouldn't think so as actors and playwrights weren't highly respected in Shakespeare's time.
