Here is how to defeat all of the Cipher Trainers in the Realgam Tower which includes the actual competition part of the Tower.

You will first encounter 1 of the Cipher Admins who is Miror B. He'll have Golduck, Loudred, 2 Ludicolo and either an Armaldo or a Shadow Sudowoodo. For Ludicolo, use Poison, Flying or Bug attacks. For Goldock use electric or grass types. For Loudred use fighting types. For Sudowoodo use water or grass attacks and for Armald use either Rock, Steel or Water attacks.

Next will be a Cipher Peon named Bopen. He'll have Seviper, Dustox and Grimer. Just use psychic attacks on them since they're all poison types or part poison.

Next encounter will be another Cipher Admin who is named Dakin.

He will have Claydol, Forretress, Whiscash, Flygon and either a Houndoom or a Shadow Entei.

For Claydol use either water, grass, bug or dark attacks. For Forretress use fire attacks. For Whiscash use grass attacks and for Flygon use either ice or dragon attacks. For Entei use water, ground or rock attacks and for Houndoom use either water or fighting attacks.

The next encounter will be a Cipher Peon named Arton. This one will have Glalie, Piloswine and a Shadow Delibird. Use fire attacks on all 3 of Arton's Pokémon.

The next encounter will be another Cipher Peon who is named Baila. Baila will have Gloom, Jumpluff and a Shadow Sunflora. Use fire attacks on these Pokémon as well.

The next encounter will be a Cipher Admin Chief named Ein. He'll have Crobat, Pelipper, Rhydon, Starmie and either a Manectric or a Shadow Raikou. Use electric attacks on Crobat, Pelipper and Starmie. Use water or grass attacks on Rhydon. Use ground or rock attacks on Manectric or Raikou.

The next encounter will be a Cipher Admin named Venus. She'll have Misdreavus, Wigglytuff, Raichu, Bellossom and either a Milotic or a Shadow Suicune. Use ghost or dark attacks on Misdreavus, use fighting attacks on Wigglytuff and use ground or rock attacks on Raichu. Use fire, bug or flying attacks on Bellossom and use either electric or grass attacks on Milotic or Suicune.

The next one will be a Cipher Peon named Dioge. This person will have Ariados, Heracross and Masquerain. Use fire attacks on these 3 Pokémon.

The next encounter will be someone who is called a "Bandana Guy" however the guy's name is Klest. Klest will have Lombre, Graveler and Hariyama. For Lombre use Poison, Flying or Bug attacks. For Graveler use water or grass attacks and for Hariyama use either Psychic or Flying attacks.

The next trainer who is near the base of the Tower is named "Hunter Aline." Aline will have Metang, Lairon and Mawile. Just use fire attacks on these Pokémon.

The next one is a performed named Luper. Luper will have Feraligatr, Seadra, Qwilfish and Octillery. Use electric or grass attacks on these Pokémon.

The next trainer is a Bodybuilder named Givern. Givern will have Wigglytuff and Loudred. Use fighting attacks against these 2 Pokémon.

The next trainer is a Rider named Elose. This Rider will have Cradily, Noctowl, Chimecho and Swalot. For Cradily use Steel, Ice, Fighting or Bug attacks. For Noctowl use electric attacks. For Chimecho use bug, dark or ghost attacks and for Swalot use psychic attacks.

The next trainer will be a Chaser named Trus. Trus will have Machoke, Swellow, Magneton and Ninetales. Use psychic or flying attacks on Machoke, use electric attacks on Swellow, use fire attacks on Magneton and use water, ground or rock attacks on Ninetales.

The next trainer will be another Rider, this Rider is named Kevel. Kevel will have Sandslash, Quagsire or Donphan. Use grass attacks on these 3 Pokémon.

At the back desk is a Shopkeeper however in reality it's only a disguise, he's actually 1 of the other Mystery Troops who has the other Johto starter's first evolved form that you didn't snag or see back in Phenac City. You will see either Rosso, Blusso or Verde with Shadow Quilava, Croconaw and Bayleef respectively depending on which one you selected back in Phenac City. For Quilava use water, ground or rock attacks. For Croconaw use grass or electric attacks. For Bayleef use fire, flying or bug attacks.

There's a trainer by the Healing Machine room on the 2nd floor. This trainer is a Chaser named Rugen. Rugen has Vigoroth and Shelgon. For Vigoroth use fighting attacks and for Shelgon use either ice or dragon attacks.

Now the next trainer encounter will be with Gonzap who is the Head of Team Snagem. He'll have Shiftry, Hariyama, Pinsir, Crawdaunt and a Shadow Skarmory. For Shiftry use fire or bug attacks. For Hariyama use flying or psychic attacks. For Pinsir use flying or fire attacks. For Crawdaunt use fighting, Bug, Electric or Grass attacks. For Skarmory use fire attacks.

Now you'll have to take on the Colosseum of the Realgam Tower.

The first trainer is a Bodybuilder named Jomas. Jomas has Porygon2, Zangooseo and a Shadow Miltank. Use fighting attacks on these 3 Pokémon.

The next trainer is a Rider named Delan. Delan has Mightyena, Sharpedo and a Shadow Absol. Use bug or fighting attacks on Mightyena and Absol. Use electric attacks on Sharpedo.

The next trainer is a Cipher Peon named Nella. Nella has Torkoal, Magcargo and a Shadow Houndoom. Use water attacks on these 3 Pokémon.

The next trainer is another Cipher Peon who is named Ston. Ston has Cacturne, Vileplume, Cradily and a Shadow Tropius. Use fire attacks on these Pokémon.

Now you'll have to fight Nascour. He has Blaziken, Walrein, Dusclops, Xatu, Gardevoir and a Shadow Metagross. For Blaziken use water attacks. For Walrein use Fighting, Rock, Electric or Grass attacks. For Dusclops use dark or ghost attacks. For Xatu use Rock, Ghost, Dark, Electric or Ice attacks. For Gardevoir use Bug, Ghost or Dark attacks. For Metagross use Fire attacks.

Next you'll have to fight the head of Cipher. He has Slowking, Slaking, Scizor, Machamp, Salamence and a Shadow Tyranitar. For Slowking use electric attacks. For Slaking and Machamp use psychic or flying attacks. For Scizor use Fire attacks. For Salamence use ice and dragon attacks. For Tyranitar use Steel, Water, Grass, Fighting, Ground and Bug attacks.

After you beat Cipher's Team Leader in Realgam Tower in Colosseum, you'll be back in the Outside-City Stand. After you receive mail, you have to go back to a person in Pyrite Town. After beating him in a battle, he'll tell you about 1 of the evolved Joho starters that you were unable to get earlier in the game so it'll be Quilava, Bayleef or Croconaw. Next head back to the Team Snagem Hideout and after a few battles you'll come across the Trainer who has the Shadow Pokémon so make sure to catch it.

Next after receiving another piece of mail and checking it, you'll head back to the Shadow Pokémon Lab. There's a few battles there and afterwards you'll come across the Trainer who has the Shadow Pokémon in question so you'll have to catch it.

Next you'll get more mail so return to the Team Snagem Hideout. After a few more battles, you'll come across trainers who have a Shadow Smeargle and a Shadow Ursaring so make sure to catch them.

Next you head up to the leader's room and you'll find Gonzap hiding out there. Afterwards you'll receive mail so you head over to the Deep Colosseum in The Under. You'll battle the 4 Cipher Battles as the last trainers in each round so it's possible they'll still have their Shadow Pokémon with them if you haven't gotten them yet.

After the 4th round of battles which ends with Ein, you'll receive mail about the Deep King who holds a Shadow Shuckle so make sure to catch it.

Afterwards you'll receive mail telling you about the last Shadow Pokémon that you need, a Togetic. As you move around you'll receive mails and when you're checking the news on the TV you'll see a trainer with a Togetic who is in Outside-City Stand so that's your next destination however remember this Togetic trainer might not appear unless you have caught all of the previous Shadow Pokémon in the game.

You have to go to the Ancient Castle to find the Dark Stone (which isn't there, but you have to go there anyways). After that, you go to Aloe, who actually has the stone.
