The Magnet Train Pass allows you to travel quickly between the Kanto and Johto regions. Many players like this method of transportation more as you can ride the train any time, unlike the S.S. Aqua which leaves for Johto only on Sundays and Wednesdays, and leaves for Kanto on Mondays and Fridays.
The stations for the Magnet Train are in Goldenrod City and Saffron City. All you need to do is talk to the guard by the gate, walk down the stairs, and you'll be in the other region in less than a minute!
It is a very convenient way to travel between regions if the S.S. Aqua is not running and you do not have any Pokemon that know Fly with you.
