It is HIGHLY recommended that you save your Masterball for that Pokemon. Because (Much like Entei/Suicune/Raikou in Pokemon Fire Red/Leaf Green it is a roaming pokemon thus it will flee from battle on it's turn.) If you wasted your masterball on another pokemon (Dont worry i did it as well. wasted it on Rayquaza in Pokemon Sapphire) you can use a trapinch with the arena trap ability (so latios cannot escape) or if you have a cro/gol/zu bat on your team and it knows mean look use that so it cannot escape.
