well if you mean the battle during the deathly hallows in my opinion professor McGonagall took charge of Hogwarts during the battle because Harry had to find the Horcrux while McGonagall kept Harry from the death Eater and rallied the teachers to fight while organising prefects to take all student under the age of 17 to saftey.

Transfiguration was taught by Professor Albus Dumbledore. When he became headmaster he was replaced by Professor Minerva McGonagall.
