It was comparing her to the bees she had been catching. She had taken the lid off the jar so they could escape and live and not smother/die. She (Lily) had just had a big argument with her dad, it was a defining moment for her to defend herself or not. She felt her best defense for herself was flight. "The jar was open", it was her opportunity to leave her fathers house and find life on her own.

In "The Secret Life of Bees," the phrase "Lily Melissa Owens, your jar is open" is symbolic of Lily confronting her inner fears and finding the courage to face the truth about her past. The metaphorical "jar" represents the secrets and emotions that Lily has suppressed, and by acknowledging that it is open, she is accepting and coming to terms with her difficult feelings and experiences. This realization marks a pivotal moment of growth and self-discovery for Lily in the novel.
